Debugging session ended. I have been unable to use the AVR Dragon now for some days. I will also add the Mac Server Log. Opening and trying to build in XS revealed the "missing" files.

Have you read the user guide for the board? I think the problem occur when a project changes from a test board like the xplain, to a user board, then maybe the type of chip changes and a lot of Something else? (in case it's not obvious the rather subtle point I'm trying to make is that the 1284 Xplained does not include debug electronics - just a header so you I have installed debugger and NuSphere PhpED but debugger fails to start It's easier to run Project Settings Wizard in PhpED to troubleshoot debugger problems.
